[EDIT-10/24/2019] Thanks to the post made by @feloric and some digging around on the website listed in their post, I have fixed the N64 Controller for use with Mupen64plus. Open a ROM with Mupen64Plus and pull up the Retroarch GUI, go to Controls, and save the core remap file.
